Specialization course on Quality for Big Data in Life Sciences - 2nd Edition

Specialization courses designed to implement quality systems in regulated environments of Life Sciences, where the use of Big Data, advanced data analytics, and predictive models are required.

There is a gap between current technology and good practices applied to health, biotech, and pharmaceutical activities. Data Integrity guidance, for instance, establishes how the data should be managed in regulated environments, but there are no updated guidelines on how to manage information when it comes to Big Data. In addition to the basic Big Data dimensions of Volume, Velocity, and Variety, there is a need to add Veracity and Validity to optimally ensure the quality of the data for regulated frameworks and understand the specific connotations when applied in Life Sciences.

The course addresses the lack of trained professionals in the pharmaceutical industry, biotech, clinical research centers, and environments in medical advances when the quality of data must be guaranteed. By providing the necessary tools and methodology to evaluate, implement, and maintain Data Science technologies in regulated environments.

Curs de Bioinformàtica per a la Recerca Biomèdica

L'objectiu principal d'aquest curs és proporcionar una perspectiva general dels principals recursos bioinformàtics que poden resultar d'utilitat en el dia a dia de la recerca biomèdica o la pràctica clínica. El seu enfocament és aplicat i el que es persegueix és dotar als investigadors i professionals de la biomedicina de conceptes i eines per saber quan -i com- cal fer servir cadascun d'aquests recursos, o quan és millor buscar suport més especialitzat.
L'aplicació dels conceptes i tècniques presentats al llarg del curs es durà a terme consultant bases de dades i navegadors genòmics online, però també emprant eines específiques, com Galaxy o R i Rstudio, ja instal·lades als ordinadors de l'aula.

A qui s'adreça el curs: Els curs s'adreça a investigadors -pre o post docs- i professionals de la biomedicina que desitgin aplicar la bioinformàtica en els seus estudis o que, simplement, vulguin entendre millor els estudis realitzats pels bioinformàtics que els donen suport.

El curs serà impartit pel cap de la UEB, el Dr. Álex Sánchez, doctor en Estadística, màster en Bioinformàtica i professor titular del departament de Genètica, Microbiologia i Estadística de la Universitat de Barcelona, i per membres de la UEB, el Dr. Ricardo Gonzalo, doctor en Biologia molecular i Màster en Bioestadística i Bioinformàtica, i la Dra. Mireia Ferrer, doctora en Biomedicina i Màster en Bioestadística i Bioinformàtica.

Organització: El curs es farà en una aula d'informàtica, de manera que no cal que els alumnes portin ordinadors.

Dates, horaris i lloc de realització: El curs té una durada de 20 hores i consisteix en quatre sessions de cinc hores.

Les sessions es faran els dies 16, 18, 23, 25 de març de 2020, de 9 a 14:00 h a l'aula d'informàtica del Mòdul Sud de la Facultat de Medicina (Pavelló Docent) de l'Hospital Universitari Vall d'Hebron.

Sessió 1: 16 de març

Introducció a la bioinformàtica i a les bases de dades en biologia molecular:

  • Els problemes que tracta la bioinformàtica
  • Aplicacions de la bioinformàtica en biomedicina
  • Bases de dades en biologia molecular. Cerca i consulta d'informació:
    • Navegadors genòmics: Ensembl, UCSC
    • Repositori de dades òmiques: GTEx, TCGA i GEO


Sessió 2: 18 de març

Introducció i aplicacions a les tecnologies de 'next generation sequencing' (NGS):

  • De la seqüenciació Sanger al NGS. Seqüenciació de segona i tercera generació.
  • Exemple d'aplicació: El problema de la selecció de variants minoritàries. Importància mèdica i dificultats que comporta.
  • Treballant amb dades de NGS. Primeres passes:
  • El projecte Galaxy: Plataforma web per a l'anàlisis i la recerca biomèdica.
    • Anàlisi de variants amb Galaxy
    • Pre-processat de seqüències i controls de qualitat amb Galaxy

Introducció a l'anàlisis de dades òmiques: RNAseq

  • Conceptes clau a tenir en compte en l'anàlisi de dades òmiques
  • Anàlisi de dades de RNAseq amb R i Bioconductor
  • Des de la taula de comptatges fins a la llista de gens diferencialment expressats

Després de la selecció de gens: Anàlisis de significació biològica

  • Mètodes per a l'anàlisi de llistes de gens: ORA, GSEA, Anàlisi de xarxes.
  • Eines per a l'anàlisi de significació biològica: DAVID, GSEA, Reactome, g:Profiler i PathVisio

Máster en Bioinformática Aplicada a la Medicina Personalizada y la Salud del ISCIII

Por primera vez, el Máster en Bioinformática Aplicada a la Medicina Personalizada y la Salud del Instituto de Salud Carlos III (ISCIII) se impartirá en Barcelona, organizado por el Barcelona Supercomputing Center - Centro Nacional de Supercomputación (BSC).

El máster ha tenido continuidad en distintos formatos desde 2005 y en las últimas tres ediciones se ha enfocado en el análisis e interpretación de resultados de secuenciación masiva en entornos de sanidad. La edición 2019-2020 continuará en esta misma línea expandiéndose con una nueva sede en Barcelona.

El período de pre-matriculación ya ha comenzado y finalizará el próximo 15 de julio. Las clases empezarán en octubre de este año, acabarán en mayo de 2020 y tendrán lugar las tardes de los lunes a los jueves. La primera fase, con un total de 240 horas, tendrá un eminente contenido práctico. Para la segunda fase, de 270 horas, los estudiantes realizarán un trabajo de fin de máster en centros clínicos o empresas biotecnológicas.

Esta especialización está dirigida a médicos, biólogos o biotecnólogos, entre otros interesados en el análisis e interpretación de resultados de secuenciación masiva, así como a matemáticos, estadísticos o ingenieros interesados en la aplicación de la informática a problemas relacionados con la salud.

En esta titulación oficial de la Escuela Nacional de Sanidad (ENS) del Instituto de Salud Carlos III (ISCIII), participan el BSC, el Centro Nacional de Investigaciones Oncológicas (CNIO), la Sociedad Española de Biotecnología (SEBiot), y en la edición de Barcelona colaboran adicionalmente la Universitat Pompeu Fabra (UPF) y el IDIBAPS/Hospital Clínic.

Los directores del máster son Alfonso Valencia, Prof. ICREA y director del departamento de Ciencias de la Vida del BSC, y Fátima Al-Shahrour, directora de la unidad de Bioinformática del CNIO. La edición de Barcelona está coordinada por Ferran Casals (UPF), con la colaboración de Juan Ignacio Aróstegui (Hospital Clínic), Ivon Cuscó (Vall d'Hebron Institut de Recerca) y Miguel Ponce de León (BSC).

Postgraduate Diploma in Big Data Processing for Life Sciences

These are the times of Big Data, in which different technologies produce thousands of terabytes of data every minute. In the life sciences, this information is important in the areas of health. By processing these huge volumes of data together it is possible to generate new knowledge to help us better understand diseases, identify new therapeutic pathways and accelerate the translation of new discoveries to use in patient care, thus advancing towards personalised medicine and a more efficient healthcare system.

Generating new knowledge and technologies from Big Data is a process that consists of several stages. Although we tend to focus our attention on the data analysis phase, the other stages are also important: extraction, integration, visualisation or modelling. Some factors that need to be taken into account in this complex process are heterogeneity, scalability, response times and data protection.

It is important to train up professionals who are familiar with the new strategies, methodologies and tools for processing and analysing data. This program offered by the Universitat Autònoma de Barcelona (UAB) has been designed in order to improve our understanding of systems and our decision-making in the life sciences.

Master in Bioinformatics

This intensive one-year's master program offered by the Universitat Autònoma de Barcelona (UAB) has been designed through a comprehensive benchmarking study of the best international master programs in bioinformatics.

Outstanding students with different scientific backgrounds are selected for this program. Three key areas of expertise clearly defined are offered. Theoretical contents are taught by highly qualified experts during the first half of the course to promote from the very beginning a full immersion in bioinformatics thinking. The professional internship and final master thesis modules are assigned to the 2n semester.

Master in Bioinformatics and Biostatistics

The Universitat Oberta de Catalunya (UOC) and the Universitat de Barcelona (UB) have combined their experience and knowledge in statistics, biology and computer science to offer a master's degree in Bioinformatics and Biostatistics. 

With this master's degree you can acquire skills in data management, artificial intelligence, statistical analysis and modeling, all applied to bioinformatics problems.

The master is primarily aimed at graduates in computer engineering, mathematics, statistics, biology, medicine, pharmacy or other degrees in engineering, science or health sciences, who wish to specialize in this area. This master offers flexibility for the students to specialize in the areas in which they are most interested. After the training, the student will be able to apply and integrate acquired knowledge to practical situations and problems of bioinformatics and biostatistics.

Master in Bioinformatics for Health Sciences

The 2-years master's programme in Bioinformatics for Health Sciences (UPF/UB) is designed to provide professionals and researchers with skills and abilities geared towards the development of new computational strategies and IT systems for use in biomedicine.

Most of the first-year subjects are optional with a view to encouraging students to design personalized curricula based on their prior training and future interests by choosing subjects from different bioinformatic fields (genomic bioinformatics, structural bioinformatics, systems biology, pharmacoinformatics, and biomedical informatics), as well as among general cross-disciplinary subjects related to algorithms and programming, data management and analysis.

In the second year, students acquire basic notions of bioethics and data protection, as well as knowledge about business plans/project management, with specific emphasis on proper design and implementation of research projects. They also complete a master's degree final project (40 ECTS).

Master in Omics Data Analysis

The aim of the Master is to produce well trained professionals in Bioinformatics and Omics Data Analysis who after graduation would be able to perform efficient and rigorous analysis of large amounts of genetic and molecular data.

The master responds to the growing use of high-throughput omics techniques, both in the context of biomedical research and in the pharmaceutical and biotechnology industries, and to the increasing demand for highly qualified professionals in this field.

The program covers genomics, epigenomics, transcriptomics, proteomics, metabolomics, metagenomics, interactomics and integromics and provides knowledge of the most important techniques for omic data acquisition and analysis. The students will be able to analyze omics data information using appropriate statistical and bioinformatics tools.

The teaching methodology, in collaboration with research centers and companies in the field, will ensure that a wide range of applications are covered. Classes are held in Barcelona.

Master in Statistics and Operations Research (MESIO UPC-UB): specialisation in Biostatistics and Bioinformatics

The aim of the master's program in Statistics and Operations Research (MESIO UPB-UB) is to provide students with advanced knowledge of theory and methods in statistics and operations research. There are three intensifications: Biostatistics and Bioinformatics, Business and Social Statistics, and Operations Research. Graduate of the master's degree will be able to apply the skills that they have acquired in areas such as healthcare, data science, business, industry, government agencies and services. They are also given training that prepares them for the doctoral degree.

The MESIO UPC-UB is an interuniversitary master's degree that is organized jointly by the Universitat Politècnica de Catalunya (UPC) and the Universitat de Barcelona (UB). Students benefit from the combined expertise of UPC and UB teaching staff, expertise that is grounded in internationally recognized research in the fields of biostatistics, bioinformatics, econometrics, operation research, optimization, data engineering and industrial statistics.

Erasmus+ Master in Medical Imaging and Applications (MAIA)

The objective of the Erasmus+ Joint Master Degree in Medical Imaging and Applications (MAIA) is the application of informatics research areas in the specification, design, development, and deployment of computerized systems for the acquisition, analysis, and interpretation of medical images, with the aim of achieving a more efficient diagnosis and treatment in particular diseases. The master responds to the new advances in computer aided diagnosis (CAD) systems, which in close development with novel imaging techniques, have revolutionized healthcare in recent years.

The MAIA master is a 2 years' programme coordinated by the University of Girona (UdG, Spain) and with the University of Bourgogne (uB, France) and the Università degli studi di Cassino e del Lazio Meridionale (UNICLAM, Italy) as partners. Students follow a fixed mobility scheme spending one semester at each university, while the fourth semester is devoted to the master thesis, which is done in any of the universities of the consortia or in collaborating universities and companies.
